ควายที่บ้านยังรู้ว่าใครอยู่เบื้องหลัง

The literal meaning is clear; but is this some kind of proverb? If so, what kind of situation might it be used in?

No, it's not a proverb.

Normally ควาย is often used as a vulgar word in the meaning of 'stupid'.

In this context, you can translate it literally, but it implies that even a stupid one knows who is behind (whatever situation it's said).
